The concern is for not only this potential Pandemic, but that using military troops to compell the civilian population sets a dangerous precedent. What's to stop him from sending the troops against the people for other reasons, now that that initial resistance to the idea has been breached.
It's a genie that you can't put back in the bottle once unleashed. It would be used again in the future for far less noble reasons.
